It seems like they have plenty of the trains so I think you will be okay.
The plus side is that it could save LEGO money on the shipping as there would only be one delivery vs 2 or more separate deliveries, there is an environmental benefit as less fuel us used by not making multiple deliveries, and in cases where there needs to be someone at home to receive the items they would only only have to be on hand for a single delivery (not always an issue depending on where you live)
The downside is that it may be a bit of a logistical nightmare to try and keep track of all the different orders as well as needing a place to store all the orders that are in progress.
There could also be problems as the backordered delivery dates can change. I'm waiting on a #80104 that had a will ship by date of March 26 when I placed the order at the start of the month. It later changed to April 6 and is now showing the more vague statement that it "will ship in 30 days".

Dilemmas...
Well it is available, but I cannot place my order. At least I had an order in my cart already but it will not let me place the order.
I had the Brick & Pieces part in my cart for a couple of days, modifying it a bit here and there. No issues.

It took a few page reloads and changing my saved payment details to get the order to process, but that often tends to be the case for S@H.
