As for smaller orders, if I set a lot limit I'd lose probably 90% of my orders. I find the time lost in picking one or two bits here and there is made up in the order pretty much always being extremely easy to pack. Plus orders that I put in myself as a buyer on Bricklink are almost always odd pieces here and there! So not providing that service as a seller would be somewhat hypocritical of me. Just always remember that a buyer has placed an order in your store for a very good reason, and not because they want to be a pain.
What I do have on my store, and find works really well, is a minimum order of £5. This still allows smaller orders to come in, still offers full flexibility for the customer, whilst still being very much worthwhile in terms of time spent on the order and covering the costs of time, packaging supplies etc. The key thing is it means I have no hidden fees on my store to cover those costs, which makes life as a buyer and seller so much easier.
