I'm looking for a way to organize my son's lego collection. We originally had it organized by set and then switched to by color. That hasn't been working too well and so now I'm thinking about organizing it by piece. I just saw @littletoki's setup and will be using that for inspiration. But my question is, is there a way that Brickset can analyze your collection so that you can see how many of each piece you have?

No, but you can send it to Peeron which does offer a way to do this. There's a link on the my sets page.
