My brother and I currently have our 2016 Bionicle figures in gallon size ziploc bags, with multiple figures to a bag, and sometimes with the arms and legs removed to make them fit better/less likely to break.
As for parts, I've found it's often most useful to sort by shape/function. So as a simple example, you could have one bin for arm/leg beams, one bin for arm/leg armor, one bin for torso beams, one bin for torso armor, one bin for masks/heads, one bin for weapons, one bin for assorted Technic bits, etc. If you want to get more specific than that you can also sort things like limbs and armor shells by size and shape, but sometimes that can wind up being more effort than is necessary.
